The only way to have footnote numbers numbered consecutively across stories is by threading them. InDesign's footnote start number can be set at the document level only.

To change the formatting of the footnote numbers, select the Footnotes Reference Style. If you want to change the formatting of the footnote text at the bottom of the page, select the Footnote Text Style. Click Modify, and then change the formatting options (font, size, and so on).

Place your cursor in the text and right-click. Select Insert Footnote and type your footnote text. A reference number is placed in the text and your footnote appears at the bottom of the text frame. If created in the latest version of InDesign, your footnote will span all columns of a text frame automatically.

Click where you want to reference to the footnote or endnote. On the References tab, select Insert Footnote or Insert Endnote. Enter what you want in the footnote or endnote. Return to your place in the document by double-clicking the number or symbol at the beginning of the note.

If a footnote is referenced in a table's header cell, add the note in a Paragraph tag below the table in the Tags tree. Place the Note tag (in a P) as the last tag for the page where it appears in the physical view. Use this option if the same footnote is referred to multiple times on the page.

Create Footnotes and Endnotes Place your cursor where you want to insert the footnote or endnote. Click the References tab. Click the Insert Footnote or Insert Endnote button. A reference number is placed in the text, and a new footnote or endnote is created.
