With the Local Leader perk, just open the workshop, highlight a settler, and click the supply line button. Then, choose what settlement you want them to supply and boom, the supply line is created.

If someone comes with a settlement, even if they are a generic settler, usually you can't move them. There is a way around it in some cases though. If you can set someone up as a supply line, you can send them to another settlement, then reassign them once they arrive there.

Connect two settlements, create a supply line. Haul your loot from settlement X to the Master Workbench, force this action by selecting the "refresh" bar in your resource station. Deselect the current supply line and connect settlement Y as a supply line.

You need only one supply line from one settlement to another. If you have a network of supply lines, one settlement does not need to be linked to more than one other settlement that are already in the network. (i.e. if A and B are in the network, C doesn't need to be linked to A and B.

You need the Local Leader perk. Once you have it, go into build mode at one of the settlements you would like to link up and assign one of the settlers to run a supply line from there to the other settlement. You need the local leader perk.

If you highlight over one of your settlers, you should see a "Supply Line" button option. Once you click that button, you'll get to choose which settlement to send that settler to. And that's basically all you have to do!
